Guys... I think people forgot to notice what the OP said.
He said he recalled to the ship and it was burning down, as in someone scuttled it.
When a ship is scuttled, the runes for it disappear and the ship goes into the owner's bank box.
The rune didn't go back to the original owner, it was despawned because the owner figured out the rune was stolen and scuttled it immediately so he didn't lose his ship. There's no bug here. OP was just too slow to go get it.
